- Abstract:
Cities are investing in tree-planting initiatives to protect their citizens from climate change-related heat and pollution exposure, yet Boston’s street trees are growing nearly four times as fast and dying twice as young as Massachusetts’ rural forest trees. Our research aims to characterize the belowground variables and microbial community composition that might explain the differences in growth and mortality rates observed between urban and rural trees.
In 2021, soil, leaf, and root samples were taken from 25 trees in Harvard Forest to use as a rural comparison to Boston’s street trees and trees in other forests along an urban-to-rural gradient from Boston into Western Massachusetts. At each tree, three 12” deep, 2.4-centimeter radius soil cores were taken within the drip line, and soil cores were divided into the top 6” and lower 6” of soil. Fine roots were picked from each soil core. Six leaf samples were taken from the mid-canopy of each tree, where possible. Soil variables including temperature, moisture, percent organic matter, soluble nitrogen availability, bulk density, and root biomass were measured.
Thus far, we have found that urban trees have fewer roots than Harvard Forest trees (F1,252) = 10.88, p = 0.0011), and that urban trees establish more root biomass deeper into the soil than Harvard Forest trees (p = 4.84e-5).
- Methods:
Study System and Sample Collection
In July and August 2021, we sampled soil underneath oak trees (i.e., in the genus Quercus) from the Harvard Forest Biomass Inventory Plots (HF069) and two Harvard Forest plots used in the Urban New England Study (HF439). We sampled 14 trees from the Biomass Inventory plots (Prospect Hill Transect) and 11 trees from the Urban New England study plots (Slab City Transect). Three age classes of tree were sampled: 5-15 cm diameter at breast height (DBH, “young”), 15-30 cm DBH (“middle”), and 30-100 cm DBH (“old”). An updated DBH was measured at time of sampling, to the nearest 0.1 cm using DBH tapes and GPS coordinates of trees were recorded with a Garmin GPS unit. Three replicate soil cores were collected underneath each tree (within the drip line) at the same time and location that soil temperature measurements were taken. Soil cores were 12” deep with a 2.4 cm radius. The cores were divided into two samples, the upper 6” and lower 6” of the core. Six replicate mature leaves were collected from each tree using a manual pole pruner, when possible. Leaves were in mid-canopy sunlight. Soil and leaf samples were kept on ice during same-day transport back to the laboratory. Soils were stored at 4C until processing within 72 hours of sampling. Leaves were stored at -80C until DNA extraction. Soil samples were weighted for bulk density prior to subsampling, and 8-10 fine roots per soil sample were collected. Roots from the same sample depth and tree were pooled together (24-30 fine roots per pool) and stored in a -80C freezer until DNA/RNA extraction. A subsample of soil was taken and stored in a -80C freezer until DNA extraction and then soils were sieved through a 2-mm sieve. Soils from the same sample depth and tree were pooled together during sieving. What did not pass through the 2-mm sieve was stored at 4C for total root biomass quantification. Additional soil subsamples from the pooled, sieved soils were taken to measure soil physiochemical properties, including gravimetric moisture content, pH, organic matter concentration, C and N content, and ammonium and nitrate content. Tree growth rates were calculated using the difference between the DBH at sampling time and the last available DBH and dividing by the difference in years.
Sample biogeochemical and physiochemical measurements
Physiochemical and biogeochemistry measurements were made on soil and leaf samples collected for DNA extraction and microbial community analysis. Soils from the same sampling depths and tree and leaves from the same tree were pooled together. Gravimetric moisture content was measured by drying the soil at 65C for more than 48 hours. Soil pH was measured on a 1:2 soil/water suspension using a pH meter (Seven Compact S220 pH/ion meter, Mettler Toledo, Columbus, OH, USA). Soil organic matter content was measured by combusting dried soil at 450C for 8 hours in a muffle furnace. Soil soluble N was extracted with 2 mol/L KCl at a 1:10 fresh soil/extractant ratio. Soil temperature was measured in field soil at each sampling point using a temperature probe at 3” depth for the top soil layer and 9” depth for the lower soil layer.
Root biomass and density
Root biomass was measured in each soil sample by washing the roots on top of a 2 mm sieve with DI water. Using forceps, each root was picked from the sieve and placed in a coin envelope. The roots were dried for 72 hours at 60 °C in an oven and weighed to calculate total root biomass as g root per g soil.
DNA Extraction
Total soil DNA was extracted from approximately 0.25 g of soil of each upper 6” soil sample using the DNeasy PowerSoil Pro Kit from QIAGEN and 0.25 g of soil of each lower 6” soil sample using the DNeasy PowerLyzer PowerSoil Kit from QIAGEN. Total leaf DNA was extracted from approximately 0.03g of leaf tissue using the DNeasy Plant Pro kit from QIAGEN. Extracts were paired and pooled together to better represent leaf microbiome diversity. Total root DNA was extracted from 10-15 fine roots (approximately 0.2 g) per sample using a cetyltrimethylammonium bromide (CTAB) protocol.
Amplicon sequencing
Modified versions of the primer set fITS7 and ITS4 were used for fungi, amplifying the ITS2 region of rDNA and modified versions of the primer set 515f and 806r, which target the v4 16S region of rDNA were used for bacteria. Primers contained both the Illumina adapter and individual sample indexes. Amplicon sequencing was conducted on the DNA extracts of each sample (X samples total). Amplicons were checked by agarose gel electrophoresis, then cleaned using the Just-a-Plate 96 PCR Purification and Normalization Kit (Charm Biotech, MO) and quantified using the Qubit HS-dsDNA kit (Invitrogen, Carlsbad, CA). 16S and ITS amplicons for each sample were mixed at equimolar concentrations for each sample type. Both 16S and ITS amplicons for 176 samples maximum were combined into a single library for sequencing, generating eight libraries in total. Each library was subject to 250 base pair (bp) paired-end sequencing on Illumina MiSeq run at the TUFTS Genome Sequencing Core facility.
